You may not like it in the NCAA may grant waivers but this really isn’t a matter for the courts
The NCAA and member schools are engaging in interstate commerce. The NCAA is effectively a monopoly for both schools and college athletes.

The NCAA requires transitioning schools to meet all the rules for DI. The NCAA requires conferences to ensure that the members are in compliance. Yet the NCAA denies some of the benefits it provides to members and student-athletes who are the reason the organization exists in the first place.

Why should Bellarmine have been denied a berth in the NCAA tournament after winning the ASUN tournament?

Not a matter for the courts. The association is voluntary. Rules were known. No discrimination
Discrimination is making a distinction on some characteristic or status. In this case that distinction is harming individual student-athletes.

Question asked: Can an organization with billions in revenue discriminate against individuals on the basis of an arbitrary and capricious standard?
Who says they are arbitrary and capricious? The MEMBERS of which Bellermine is a member, agreed upon them. This is different than student athletes, who don’t have a vote
