Ah, I thread I can get behind.
As someone who only had pokemon interest during the first 151, I will propose the following:
ODU: Nidoran. We are still a fledgling in the football universe, but our potential is there (plus, Nidoking fits with the Monarchs thematically). Pokedex: "Nidoran♂ has developed muscles for moving its ears. Thanks to them, the ears can be freely moved in any direction. Even the slightest sound does not escape this Pokémon's notice." Seems fitting for the Lion's Den.
Marshall: Primeape. A fully evolved version of themselves, they have reached their potential. A tough physical type, but outclassed by others later on. Pokedex: "It will never forgive opponents who have angered it. Even after it has beaten them down until they can't move, it never ever forgives."
FAU: Growlithe. Generally friendly, also has the potential to further evolve. And it's hot.
Charlotte: Abra. Basically useless right now, but has a lot of potential for future growth, although it will be very difficult to get there. It's pokedex says you can't tell if it's sleeping or awake. Seems right.
WKU: concur with psyduck
MTSU: Grimer. Pokedex: "It was born from sludge on the ocean floor. In a sterile environment, the germs within its body can't multiply, and it dies." Salt also applies here.
FIU: Krabby. Who knows about the potential really. Fits with the beach theme. "They can be seen squabbling with others over territory," a nod to all of the competing interests of Miami.

Let me see what my 8 year old says. I kinda slipped through the cracks on Pokemon. When it came out I was just a tad bit too old to "get into it" but also not old enough to get into it. Have a ton of friends older and younger that were obsessed. But at 16 Pokemon was for kids. =]
