The agreement between the university system and the state does not stipulate what the system will do with the funds it takes in via its work related to the project.

Would imagine that a few pennies will find their way into the Mason jar.

Impressive. They have found a way to leverage the System's sovereign immunity to make their business dealings opaque to several forms of oversight.

I'm pretty sure no money will be skimmed that is ear marked for the project That article is incorrect on a LOT of things including how much is in the budget. A lot of misinformation out there. About all I can say.
