If new Event format in place in 2006
what would have happened?

Let's assume the SFs were the Rose and the Sugar

Rose SF - tOSU vs USC
Sugar SF - Florida vs Michigan(?)

Cotton (Champions Bowl) - Okla vs LSU
Orange - Wake vs ND (?)

Fiesta - Boise (?) vs Wisconsin (?)
Peach - Auburn (?) vs L'Ville (?)

Thoughts?

Rose, Sugar 100% agree

This is an interesting case. If Fiesta takes Rose matchup when Rose hosts sf- it'd be Wisconsin vs California.
Orange- This is one that would be also very interesting. I say that because if it's the highest rated team either in BE, ND, or previous non-AQ- that would be Louisville or Boise- not Notre Dame.

Outside that, you are spot on I think.

The Big East was top heavy in 2006 with UL, WVU & Rutgers all in or around the Top 10. They would've deserved a second team in the mix that season.

Yes they were- but WV finished 13 and Rutgers 16. There were 4 1 loss teams, 2 0 loss teams, and 6 other 2 loss teams. Only Arkansas with 3 losses was in the top 12. WV may have gotten #12 in a comittee over them with how SOS was.

This is probably the most difficult year in the entire BCS for a ranking (no other year comes close to 5 undefeateds). It's possible given strength of schedule that Florida would be in over an undefeated, but my guess is that given Alabama just solidly beat them and given they are up against conference champs, they don't get in.
