Thanks bigskygriz, great website!
The problems I see are these:
1) it makes too much sense, and we know div 1-A football isn't about sense or they would have done something like this years ago.
2) it doesn't allow the so-called "elite conferences" to control all the money.

First, did anyone notice that only 2 WAC teams would be Division I?
Second, the NCAA doesn't have anything close to the power to do such a sweeping realignment.
Third, the presidents aren't going to support a playoff any time soon. 2011 is the earliest it could happen and they would have to have a sweeping change of heart for it to happen.
Fourth, the fans wouldn't stand for severing long-standing rivalries. No way Tennessee agrees to be away from its SEC rivalries for example or the rest of the Pac-10 schools give up on playing the LA schools.
Fifth, alignment is solely attendance based without regard to caliber of play, or institutional support. For example Yale is severed from traditional (120+ meetings Harvard) and the non-scholarship school is placed in a grouping with fellow non-scholarship school Princeton and with Norfolk State and Delaware (63 scholarships) and Navy, Rutgers, East Carolina, and Temple (85 scholarships)

I had mentioned this kind of thing in a post a few months back (I had said, should the NCAA control conference affiliation). This post states it much better than I ever could. It's a great idea!
