Several Factors in play regarding why they wanted Flynn out.

1) He publicly blew up the Obama admins narrative that they had the terrorists on the run.
2) He was against the Iran deal - Obama's big legacy
3) Being a former Director of National Intelligence, he knew the landscape and the players
4) They didn't want him to be NSD for Trump because of the above
5) They suspected what was true - Flynn wanted to downsize and reorganize our intelligence agencies
6) They were afraid of what he might uncover and the rule changes would destroy the politicization of the agencies that served Obama's purposes
