By your rationale, who cares who wins a conference or the G5? Sorry undefeated Boise -- you're #13. We're putting in the 5th team from the SEC who's #12 in there, instead. Oh, you could only reach #13 because the 2 P5s you played had not so great years? Boo hoo. Play in the Potato Bowl.
Again, they're polls/evaluations. Having 4 teams of the same Conf in the 12-team Playoff -- with usually, say, 11 teams from the P5... you want over 1/3rd of the P5s being from the same conference so easily in a mere 12 team playoff?
Limiting teams still keeps value to winning your Conference, and even Division to some extent.
I could see exception for a 4th team from the same conference: If you're in the Top 6 (half) of 12.

All 10 Conference Champs + 2 At-Larges who didn't win the conference (including potential ND) in Top 6-9? People wouldn't want it. Too much undeserving G5s over 3rd best non-Conf winner. Going P5 Winners + Potentially 2 G5s where 1 G5 will USUALLY make it (+1 extra every few years) allows still highly ranked teams to still get in.
Essentially my view of the Top 12 -- keeping Conference Diversity within reason, and ensures more than just conference winners get in, but doesn't overdo it.
If you're like "Hey, I'm WAY better than that G5 that came in! Why don't I go?" I'd say "Come at least Close to winning your conference, or within the Top 6 in the country. Otherwise, change conferences. The regular season is a pre-playoff."
It reminds me of this girl I dated many years ago. She HATED the NCAA Tournament! She hated the underdog! She would YELL when a mid-major 12 seed would upset a 5 seed. "WTF?! You ruined their chances! You don't deserve to advance or even to be here!" she'd exclaim. Yes, in playoffs, an overall lesser team can make it further than ones better than they, when evaluating, upsets included. The regular season is a playoff to get to a good Bowl or to the post-season playoff. Get out of the conference if it's too difficult for you. You need conference diversity in playoffs, because you can only ride on polls-alone so much.
