Hinkle Fieldhouse (Butler)
Gallagher-Iba (Ok. State)
The Pit (UNM)
Allen Fieldhouse (Kansas)
Rupp (Kentucky)
The Palestra (Penn)
Assembly Hall (Indiana)
Memorial Gym (Vandy)
Smith Spectrum (Utah State)

I think you nailed the great ones on this list. I've been to games at Hinkle, Palestra, Assembly Hall and Allen, and they all rock. But the field houses themselves are only a part of the story. It's what they allow the students to do that make them great.
I haven't been to many, however my list is:

Ted Constant Convocation Center - ODU (obviously)
Patriot center (Now Eagle bank arena... hate the new name) - George Mason
Cassel Colisseum - Virginia Tech (very interesting place, pretty much a giant barn but would love to go to a game where it was sold out and rocking)
Verizon Center - Georgetown (although not for a G'town game, only for Caps and Wizards)

My wish list would be (in no order):

Cameron Indoor Arena - Duke
Siegel Center - VCU (haven't made the trip up there yet but would love to see our Monarchs steal a win in it)
John Paul Jones Arena - UVA
Xfinity Center College Park - University of Maryland (The student section there is one of the best in college basketball...)
Matthew Knight arena - Oregon (I just think any sporting event at Oregon would be cool, plus that "O Zone" looks awesome)
KFC Yum! Center - Louisville
Rupp Arena - Kentucky

For our conference mates:
Dale F. Halton Arena - Charlotte
E. A. Diddle Arena - WKU
Murphy Center - MTSU (it kinda looks like each section isn't connected to each other but when its full it looks great)
Thomas Assembly Center - LA Tech

Off the top of my head thats what I can come up with. I know as the day goes on more will pop in my head but thats what I got
Dean Dome! I disagree with the previous haters of the Dean Dome. I might be a homer (born and raised in the Tarheel state) but I think it's a great place to watch a b-ball game, even if all of my visits there have been upper level.
The DD is extremely nice. Pretty much par for the course all around the ACC and I've seen games in several of them. Each one of them attracts as many students as possible, prepares them with material on the opponent, and that brings an energized environment to those plush "wine and cheese" seats.

Even RBC Center gets live when it's gametime.
All purist should experience a double hitter at the Palestra, its like going back in time.
Tomorrow night I will be court side for the St Joe – VCU game at Hagan arena - another throw back arena

Arenas I've been in for college basketball:

Pretty much every D-1 arena in Virginia (not exactly losing sleep over missing out on Radford and VMI)
Dean Dome
ESC Arena (or whatever the Raleigh one is now)
Cameron
Lawrence Joel Coliseum
Greensboro Coliseum
Mississippi Coast Coliseum
Former/inactive arenas: Freedom Hall, Cole Field House
Non-D1: Virginia Wesleyan, CNU, Virginia State, Virginia Union, Averett, Guilford, Randolph-Macon

Would like to do the Palestra, UK, Phog Allen, Hinkle Fieldhouse
