If I were a Football God this would be my 12 team all sports conference:

1. Boston College
2. UConn
3. Syracuse
4. Rutgers
5. Penn State
6. Pittsburgh

1. Notre Dame
2. Cincinnati
3. Louisville
4. West Virginia
5. VA Tech
6. Miami

Sorry West Virginia fans I would choose WVA over memphis every time.
I think I would have to do it this way:

This would be my 12 Team League

Atlantic League
North Division
Penn State
Notre Dame
Boston College
Syracuse
UConn
Rutgers

South Division
Louisville
Cincinnati
Pittsburgh
West Virginia
South Florida
Miami

Each school will have 1 rival from each division in which they will play on a yearly basis.

Louisville-Rutgers
Cincinnati-Boston College
Pittsburgh-Penn State
West Virginia-Syracuse
South Florida-UConn
Miami-Notre Dame

You would have two more from the other side on a rotating basis to fill out the 8 game conference schedule. The League Title game would be in the NYC Metro Area at Giants Stadium.

Bowl Bids
1. BCS Bowl "Orange Bowl"
2. Gator Bowl
3. Champs Sports Bowl
4. Meineke Bowl
5. Music City Bowl
6. Papa John's.com Bowl

For Basketball it would be a 1 Division of 12 schools with a 16 game regular season and a conference tournament either in MSG, Meadowlands or wherever the Nets will play and in the Boston Garden/Fleet Center or whatever it is called now.
