#1 seed vs #2 seed in the NC game
Since the field expanded to 16 teams in 1986.
I could only find the seeds listed for 2004-2016. Is there a site that lists the seeds for every year going back to 1986? CollegeFootballDataWarehouse that no longer exists might have had that info.
Could mostly figure out 1986-2003 by looking up the teams for that year or trying to find info on the NC game. For example, teams winning the NC game with 3 losses (1990 GSU, 1991 YSU, 1992 Marshall, 1998 UMass, 2002 WKU, or getting their 4th loss in the NC game (1993 Marshall) obviously weren't top #1 vs #2 seeds. Couple other were #1 vs #3s like 1994 #1 YSU beating #3 Boise, and 2000 #3 GSU beating #1 MT.
But as far as #1 vs #2 in 31 NC games with field of 16 or more teams 1986-2016, this is what I found (again not 100% sure of every season 1986-01'):
-1996 #1 Marshall (with Randy Moss) (14-0) beat #2 Montana (14-0) (only time 2 undefeated)
-2009 #2 VU beat #1 Montana
-2011 #2 NDSU beat #1 Soft Houston
If JMU and NDSU did both make it, I think it would only be the 4th #1 vs #2 in 32 playoffs since the field was expanded to 16.

Not 100% sure, but these Wiki pages suggest they only started seeding the teams starting in 2004.
Here's the 2004 bracket (including seeds for top 4 teams)... https://en.wikipedia.org/wiki/2004_NCAA_...all_season
Here's the 2003 bracket (does not include any seedings)...https://en.wikipedia.org/wiki/2003_NCAA_Division_I-AA_football_season
Going up to the top right of the page, you can click on the link to the 2002 season and keep going back a year. 2002 shows no seedings either, FWIW.
Not sure if this helps you or not, but it's there in case you are interested.

I'm pretty sure they were seeding as far back as 86'. That might have been the year they seeded all 16- they did that for 1 year in the mid-late 80s I believe. I found news articles for some of the NC games in the 1990s. Like I stated above, 1994 #1 seed YSU beat #3 seed Boise, 1996 #1 seed Marshall beat #2 seed MT, and in 2000 #3 seed GSU beating #1 seed MT.

I'm at work now and can't take the time, but a few weeks back I was able to get on archived Collegefootballdatawarehouse.com. There was no updated information for this year, and I can't remember exactly how I was able to access it. I think I kept searching and some internet geek from another school had found it and shared how to tap into the information.

And thus the "Marshall Rule" was created for FCS, making transitioning teams ineligible for the playoffs. Montana was really playing an FBS level team by that point.
