I think the problem the NCAA would run into if they ruled against UNC in this case, they'd have to do so on the argument that they're determining the worthiness of the coursework independently, whereas it's easier to determine that student-athletes are getting an unfair advantage because they're getting something different than that which is offered to the general student population.
In other words, if they're giving everyone the ability to get an easy A in a class, then the only way they could sanction the school is by saying "your coursework doesn't meet our standards" which is a Pandora's box of its own, because where do you draw the line? It gets them in a business that they don't want to (or shouldn't) be in. If they only give student-athletes the option for the easy A, then it's obvious that they're getting an unfair advantage.
Now if they could prove that regular students were only getting the option for the easy classes in theory (as in they technically can enroll in the class but the school made it more difficult for them to do so -- like they allowed the student-athletes to sign up first, or told them about it ahead of time, or had a prerequisite that tended to favor student-athletes), then they could still make the case. But I guess that was something they couldn't do.
From a fan-of-sports perspective, it sucks donkey parts. From a legal perspective, it's similar to a jury finding someone not guilty of murder even if they thought he might have done it, because they couldn't prove it beyond a reasonable doubt. A difficult and unpopular decision, but one that probably was right in the grander picture of justice.

How I'm interpreting the ruling from NCAA perspective
1. It's not our place to determine academic fraud
2. The athletes didn't get any special treatment because all students could take the courses that were offered
